Sci-fi ships pile mass around reactors for radiation shielding, but that's heavy and costly for interstellar hauls. Avatar's ISV nails it. A long spindle separates the crew from the engines. Distance as a free shield.

I got 34k words in, and realised there are some plot holes with the very foundation of the story.

Your best bet is to write offline on an old laptop completely disconnected from ALL internet access. That laptop will have some kind of transfer port for thumbdrives. No excuses. Don't let it 'talk' to the internet for any reason. Write there.
