Some repeats and structure-forming sequences are indeed difficult to clone, not because they are toxic, but because they are genetically unstable. Examples are AT and CGG repeats. If a sequence is problematic, cloning efficiency will be low, but clones you do get will have deletions in that area.
Are you having issues with a plasmid or are you trying to introduce a toxic sequence on purpose?
