Unpopular opinion, but a lot of this "doing it right" mentality is how we wind up with games all feeling the exact same.
Difficulty spikes, weird controls, ropey onboarding all of it critical to prevent games feeling like they're ground down and pumped out safe mush.

I guess "different material group per independently animated part" + "each part uses a tile sheed and UV offset to select whichever tile based on integer argument" really is the norm

That's the multiple material route, yes. The slightly more efficient route would have each face-part as its own atlas, and so you'd give one material per "part" and then pass in the index of the frame to show as a material argument but,

Like I could see different material groups maybe, so you're slotting in an explicit material per thing-you-can-change-independently, but that implies you've got a separate material per every body part and that sounds very silly.
Blendshapes? Blendshapes to change the UV? Does that even work?

how would y'all implement this in a game engine? I've always struggled with that part. My background is on LEGO Universe, where we used freaking ScaleForm to draw live textures to do this, but that's probably uhh, overkill?

I don't fully disagree with Robin-Yann here, but I think I've seen FAR more problems caused by listening to players, than solved.
Listening overmuch biases towards vocal minorities and shortteam bandaids, and diffuses the vision/focus.
I've seen more games ruined by this than vice versa.
